Just FYI I have managed to produce pretty much every error you describe here in the last few days 
and am having trouble diagnosing/fixing them as I tried to change too many things from the outset.
I’m going to start from the very start + move to the setup I want incrementally. @helen can you please advise the exact conda environment + version of regional mom6 you last used successully? Plus notebook if anything is different to the cosima cookbook!

@Anton can you point me to the repos/branches/disk location of the MOM6 executable that was compiled with DEBUG flag?
I’m knee deep in ACCESS rAM3 (regional atmosphere) at the moment but I’ll get back to debugging these regional OM3 and MOM6 cases ASAP.

Hi Paul - we deleted them in some cleanup due to running out of iNodes. Its easy to recreate - just create a new PR from the same branch. See this comment

I believe that as of this week, the analysis3 environment contains the latest version of regional mom6. Which means that this issue comes into play. I think it would be easiest if we all shift to analysis3 with the regional mom6 toolbox in analysis 3 as it will be easier to debug. But we need to update the notebook first. I am travelling this week so will try to update it next week.
