So the model runs fine and atmospheric CO2 is not constant, however it is not affected by the emissions. I do not get any error message, so I am not sure where the error is coming from. I followed the steps that are done when running the model without payu. Are there any specific changes to the code when running with payu that disable the emission mode?
I can see that the part of the code that should control the emissions is atmos_co2.F90,
Is it possible that the do_co2_emissions was set do False in the payu version as it is supposed to be a concentration run anyways?

@MartinDix , did you have time to look into this or should I try and run these simulations without using Payu?
